That is a bit disconcerting. I don't think there was a difference in arcade size. There aren't any arcades hanging below the edges of the lower manual keys.
The boards used for the upper manual may have been just slightly thicker. Just remember, there is nothing you cannot fix, harpsichord builders!A small slice with a sharp chisel or a few strokes with the file will take care of this small issue.
